I do not have an all time favorite anime but I am very big Satoshi Kon fan. Also two movies I enjoyed a lot that a are pretty obscure are Windaria and California Crisis. Windaria is a wonderfully tragic fantasy movie, created by the director of Pokemon no less. California Crisis is not a good movie but the way it portrays 1980's America and it's art style are just so fun I can't help but love it.
My favorite anime shifts a lot, but I think it's pretty well settled on Clannad After Story at this point. Other former #1s, though, include PopoloCrois 2003, Planetes and Kodocha, all of which are still in my top 5.
As for most obscure anime that I love, that would probably have to go either to "Mahoujin Guruguru" or "Ashita no Nadja." The former is one I would highly recommend to absolutely everyone on this forum, as it's essentially the greatest RPG parody anime ever conceived -- and it's from 1994! Here's a good example of the show's goofy sense of humor:
As for "Ashita no Nadja," I'm a sucker for melodrama and romance, just as much a sucker for a good adventure story, and just as much a sucker for a good period piece. And Nadja manages to be ALL of those. It's probably the single girliest thing I profess to adore, but I cannot deny that I absolutely adore that show. And one of my favorite scenes from the show is Nadja's flamenco dance. See, part of the plot is that she joins a traveling circus troupe in search of her mother... and as she travels to different countries of Europe and Africa, she learns the unique dances of those countries and adds them to her repertoire. And the flamenco dance is easily the best of the bunch, with one of my favorite pieces of anime music ever:

Oh geez. I remember watching that when I was a kid pretty often. They were airing that on Korean television like, 10-12 years ago.... NOSTALGIA.
For some reason or another, it never got picked up over here at all. Only exists in fansubs for us. Which is odd, as you'd think an anime like this would be really popular!
