Don't worry, neither Hugo's ending nor Yunica's is technically the true ending to the game -- the third character's ending is what ACTUALLY happened, and a lot of the events that occurred in Hugo's story and Yunica's story play out very differently.
And yes, Ys Origin has one optional boss battle, which you can fight in Arena Mode ONLY. Arena Mode is unlocked by beating the game with each of the three playable characters.

I have a lot of things to do.
So the true story is with the third character.
So to be sure, it's better for me to go for Yunica first before the third ?
So i can see the differences with Hugo.
(And so for the third character, i can go Nightmare.)
Well, if you think you can handle playing the game three times, I'd say definitely play Yunica's scenario before the third.
But if you think you might stop at two, then you're probably safe to skip Yunica's. Better to play the real story, after all, than not.

I think i want to do some break so after one week or two, i go for Oath with another difficulty and after this, going to Yunica in Hard mode. (The 4th one) ^^
Keep in mind that Yunica is far harder to play than Hugo. He is,m in fact, the natural "easy" difficult for the game.
Yeah, Hugo is the easy sauce of Origin.
