I like 5cm/s better, personally, but they're both great.
I have indeed seen Hoshi wo Ou Kodomo, and... it's good, and absolutely gorgeous, but I have some issues with the writing. The story itself is good, the characters are great, and it's visually stunning as always, but the dialogue is honestly pretty bad IMHO. Its two biggest offenses are excessive exposition (a pet peeve of mine, particularly noticeable when the brother is speaking with his tribe's leaders and they're randomly telling him their history for no logical reason other than to ensure the audience hears it) and melodramatic statements that just sound completely unnatural (particularly noticeable during the beginning scenes when the girl and... Shin, was it?... are having their little picnic).
I can't hate the movie, though, because the world design is amazing and the creature designs are absolutely stunning... but Shinkai needs to stick to realistic lost love scenarios in his writing, as I just don't think he's very good at fantasy dialogue. (:
